Potential Maximal Clique Algorithms for Perfect Phylogeny Problems

چکیده
Kloks, Kratsch, and Spinrad showed how treewidth and minimum-fill, NP-hard combinatorial optimization problems related to minimal triangulations, are broken into subproblems by block subgraphs defined by minimal separators. These ideas were expanded on by Bouchitté and Todinca, who used potential maximal cliques to solve these problems using a dynamic programming approach in time polynomial in the number of minimal separators of a graph. It is known that solutions to the perfect phylogeny problem, maximum compatibility problem, and unique perfect phylogeny problem are characterized by minimal triangulations of the partition intersection graph. In this paper, we show that techniques similar to those proposed by Bouchitté and Todinca can be used to solve the perfect phylogeny problem with missing data, the twostate maximum compatibility problem with missing data, and the unique perfect phylogeny problem with missing data in time polynomial in the number of minimal separators of the partition intersection graph.

Computing a Clique Tree with the Algorithm Maximal Label Search
The algorithm MLS (Maximal Label Search) is a graph search algorithm that generalizes the algorithms Maximum Cardinality Search (MCS), Lexicographic Breadth-First Search (LexBFS), Lexicographic Depth-First Search (LexDFS) and Maximal Neighborhood Search (MNS). On a chordal graph, MLS computes a PEO (perfect elimination ordering) of the graph. We show how the algorithm MLS can be modified to com...
متن کاملComputational Complexity of Perfect-Phylogeny-Related Haplotyping Problems
Haplotyping, also known as haplotype phase prediction, is the problem of predicting likely haplotypes based on genotype data. This problem, which has strong practical applications, can be approached using both statistical as well as combinatorial methods. While the most direct combinatorial approach, maximum parsimony, leads to NP-complete problems, the perfect phylogeny model proposed by Gusfi...

Algorithm MLS (Maximal Label Search) is a graph search algorithm which generalizes algorithmsMCS, LexBFS, LexDFS andMNS. On a chordal graph, MLS computes a peo (perfect elimination ordering) of the graph. We show how algorithm MLS can be modified to compute a pmo (perfect moplex ordering) as well as a clique tree and the minimal separators of a chordal graph. We give a necessary and sufficient ...
متن کاملAlgorithmic Aspects of the Generalized Clique-transversal Problem on Chordal Graphs
Suppose G=( V,E) is a graph in which each maximal clique Ci is associated with an integer ri, where 0 < ri < ICi 1. The generalized clique transversal problem is to determine the minimum cardinality of a subset D of V such that ID n Cij >ri for every maximal clique Ci of G. The problem includes the clique-transversal problem, the i, 1 clique-cover problem, and for perfect graphs, the maximum q-...
متن کاملOn the Relative Efficiency of Maximal Clique Enumeration Algorithms, with Application to High-Throughput Computational Biology
The efficient enumeration of maximal cliques has applications in microarray analysis and a number of other foundational problems of computational biology. In this paper, we analyze and test existing maximal clique enumeration algorithms for various classes of graphs. The classic branch and bound algorithm of Bron and Kerbosch proves to be relatively fast for sparse graphs, but slows considerabl...
